So, I was wondering about the mechanics of time machine. Does it literally preserve every single thing about your system including installed programs/games? (making it ideal for transferring to a new mac) or does it work differently than this?

Backs up EVERYTHING, you can do a full restore or just restore certain files.

I don't know how Mail specifically backs up, but Entourage stores all email into one application file. Restore that file, and your email will be how it was at that point of backup.
