I need to know if this is the best way to have my system set up.

I have 2 Y splitters connected to the back of my deck to the sub out. I then plugged the 2 RCA caples into those which run to the amps.

    Deck is a Kenwood
    KDC-MP425

everything looks good, you could have Y-ed the RCAs in the back instead of the front of the car just to save some wire.
I'm assuming you have the sub's voice coils paralleled into 2ohms

I have the exact same setup as you. My subs sound really weird though and dont sound very loud. Do you have to run seperate rca cables to each amp, or can you split them with a Y cable at the amps and just have one rca cable running from the head unit?

you can run one rca from your deck to the back then split it back there.

exact same meaning everything or just a dual amp setup?

dual 4 ohm voice coils, set parallel (all positive is positive, all negative is negative) would be a 2 ohm load on each amp.
