You're probably tallking about the messenger pop-ups. Get yourself into Services and disable the Messenger Service.

I've seen spyware that as soon as you kill it in task manager, it launches itself again with a new filename and makes a new entry in the HKLM....Run key. Try starting the computer in safe mode and running looking through msconfig for anything shady and removing it manually. The one I just described had nonsense filenames like dg33ikl.exe or peutkex.exe and it stuck them in the windows\system32 folder. Good luck.

I don't know if there's a program like this for 2k, but for XP there's a program called "tweak XP" that lets you do exactly what he was talking about doing with msconfig, you can disable the programs that are autostarting and owning you

Goto http://www.mlin.net/StartupCPL.shtml download "Standalone EXE Version". Unzip and run. Look closely at HKLM and HKCU, be careful not uncheck anything that your not sure about. Any questions do some screen shots and post.

I would start in safe mode and rerun spybot and the other adware and spyware killers.
Other than that, I'm not sure.
