On deep heavy (for me) squats I can feel and hear my left knee popping and it feels like tendons are moving a bit. Anybody deal with shit like this?

Very rarely it can be slightly painful. Usually I ice and call it good.

When I had some knee problems I just adjusted my stance to flare my feet a little more.

The same happens to me when I do deep squats. I usually widen my stance and point my toes out just a bit, since that's more of a natural stance for me anyway. That usually helps.

It also helps to go parallel and no further.

They definately pop more if my feet are flared less. I hate feeling the pop but love the way narrow stance deep squats hit my quads. Guess I'll experiment with foot angles.

    and yeah Chuck Taylors ftw.

could be that your outer quad is stronger than your inner quad, and is pulling your knee cap through the joint at an awkward angle, thus the "popping" feeling/sound. same thing happened to me, and it would even happen if i was bending down or going up steep stairs. started to doing a lot of leg raises while pausing at the top of the motion, to help strengthen the inner quad... worked for me at least :dunno:
