I am trying to hook my laptop drive into my desktop with a converter I bought. The female end on the ribbon as a pin blocked. Do I have the wrong female end or do I need to tear a pin out of my adapter?

either remove the pin, or I would recommend using a diff ribbon.

from my research i need to get a 40 pin female connector on that instead. Do I need to replace the entire IDE ribbon or just switch a connector?

get a new ribbon. Don't both with the connectors -- they are a pain in the ass, and for your purposes, it's not worth messing with.
