So..Especially on the front part of my hood I have small little road chips from many years of driving (its a 94), Most are very small..some are larger..The pic may not show the smaller ones as well.

I usually just wash and use a buffer with some mother's wax and the paint is very clear and shiny but these small imperfection still show through..Wondering how to minimize them??

Also, I have a couple of what appear to be maybe sap stains or old bird crap stains on the hood..Any suggestions here??

That paint is beyond much help as-is.... you'd need to re-paint or do some serious touch up to deal with the areas where there isn't any paint.

What BBG and Scott said. That mystery spot is birdcrap that has been fully baked into the paint, no doubt.

ive seen the "mystery spot" in places where bird shit is least likely to bake in.

More than just bird shit CAN cause that kind of mark.... basically anything acidic. I've seen that kind of thing even on vehicles that have gotten egged. It's just clearcoat checking/failure.
