Would a 45 handgun silencer be the best option to go with? Or can you not use a 45 silencer on say a 40, and 9mm handgun?

You can if the barrels are all threaded the same. 45 can be pretty loud through a suppressor in some guns, but some can be pretty quiet. You're going to need a can with a nielsen device too if you want to switch guns/calibers.

.40 sounds like crap through a can and 9mm through a .45 can will be a bit louder than a 9mm can.

Personally I'd just buy a decent 9mm can and work up some 147gr 9mm loads, it's pretty damn quiet.

Why does 40 sound like crap? Bullet velocity?

Pretty much yeah. If you load your own it should be fine, to me most 9mm sounds quieter than subsonic .40 anyway, could just be the cans I've heard but I'm not sure.
