I want to wipe it in preparation of clean formatting my internal hard drive. But I also want to use it post-wipe to store files on to put back on my computer. I've installed some programs on it, would just deleting everything but the files I want to keep work?

By the way, windows is installed on the internal drive.

Just format the thing. Don't use the quick format option. It's as good as locking the door on your house -- it will fend off anyone who isn't willing to put in any effort to steal your data, and that includes most anyone who's ever likely to be physically close to your computer.

If I was reformatting to sell I'd use a disk scrubber, but if I was reformatting to re-install windows on the same disk I wouldn't even bother reformatting it.
