So I made a site for somebody with a bunch of plugins, used the atahualpa theme and customized that + used wordpress' media thingie for quite a few images. Now I need to move it to another server. Do I just backup the databases, import them into the other installation and how do can I backup the theme and media and then import into the new wordpress installation? I am guessing it's not as easy as just overwriting all the files of the new install with that of the old install.....

    It's pretty easy...

For the content just back up the whole wordpress database.

For the media, including themes plugins etc, download the root folder of where you have the wordpress install. Assuming that none of your plugins go into the the database there will be no need for anything else.

People may just recommend downloading the plugins themselves, but some plugins may create directories where it stores the images etc etc. So download the whole directory so you have a back up of the files you've edited and not just the plugins nor the content only.

if I was to install wordpress on the new server, backup wp-config.php, then overwrite the new root folder with everything in the old root folder and then swap back in the backed up wp-config.php. would that work?
